Well, the game never explicitly tells us how sekiro ended up in that well from hirata estate, three years ago. We can theorize that, after the interior ministry and the bandits razed hirata, genichiro kidnapped kuro. Kuro may go to genichiro himself for asylum, cause the ashina clan and hirata family are actually allies. Sekiro probably was unconscious for a few hours after getting killed by owl, and in those few hours, genichiro took kuro and hid him. He may also spread some false rumors of kuro's death. Now, from sekiro's perspective, father owl is dead and his master kuro is missing. Sekiro probably made the journey from hirata estate to ashina outskirts, and then learnt the rumours of kuro's death. Now, having no-one to follow according to the shinobi iron code, sekiro looses his purpose in life, and lives dejectedly in that abandoned well. Or maybe it's just from software's habit of starting the game in a prison/well with a key/letter. :D

This is why a lot of ‘bad’ people in games, anime, etc. have many handmade buddha statues surrounding them. It could mean anything from repentment, a sending for their victim, etc.

I loved the gameplay and hated the story. It was so irrelevant and meant so little to me that I was glad when it was over. I also fucking hated the setting, the dialoges and the NPCs. Any future Souls game set in feudal Japan, I will ignore.
